BioModel Engineering - a Petri Net Perspective

The talk describes a Petri net-based framework to model and analyse biochemical networks, such as gene regulatory, signal transduction or metabolic networks. The framework comprises the qualitative, stochastic, and continuous modelling paradigms.

Each perspective adds its contribution to the better understanding of the biochemical system under study. This will be illustrated by two examples showing how structural analysis techniques, specifically Petri net T-invariants, may be of help.

First, a technique is discussed supporting modularisation and hierarchical representation of a given network by network coarsening. Second, a case study is presented where structural analysis helps to identify the core network and fragile nodes of a continuous network in the steady-state interpretation.
